A team of scientists with The Cancer Genome Atlas program reports their genetic characterization of 800 breast tumors, including finding some of the genetic causes of the most common forms of breast cancer, providing clues for new therapeutic targets, and identifying a molecular similarity between one sub-type of breast cancer and ovarian cancer.

Their findings, which offer a more comprehensive understanding of the mechanisms behind each sub-type of breast cancer, are reported in the September 23, 2012 online edition of the journal Nature.

The researchers, including a large group from the University of North Carolina at Chapel Hill, analyzed tumors using two basic approaches: first, using an unbiased and genome-wide approach, and second, within the context of four previously known molecular sub-types of breast cancer: HER2-enriched, Luminal A, Luminal B and Basal-like. Both approaches arrived at the same conclusions, which suggest that even when given the tremendous genetic diversity of breast cancers, four main subtypes were observed. This study is also the first to integrate information from six analytic technologies, thus providing new insights into these previously defined disease subtypes.

Charles Perou, PhD, corresponding author of the paper, says, "Through the use of multiple different technologies, we were able to collect the most complete picture of breast cancer diversity ever. These studies have important implications for all breast cancer patients and confirm a large number of our previous findings. In particular, we now have a much better picture of the genetic causes of the most common form of breast cancer, namely Estrogen-Receptor positive/Luminal A disease. We also found a stunning similarity between Basal-like breast cancers and ovarian cancers."

"This study has now provided a near complete framework for the genetic causes of breast cancer, which will significantly impact clinical medicine in the coming years as these genetic markers are evaluated as possible markers of therapeutic responsiveness."

Dr. Perou is the May Goldman Shaw Distinguished Professor of Molecular Oncology and a member of UNC Lineberger Comprehensive Cancer Center.

Among the many discoveries include findings of some of the likely genetic causes of the most common form of breast cancer, which is the Estrogen-Receptor positive Luminal A subtype. Luminal A tumors are the number one cause of breast cancer deaths in the USA accounting for approximately 40 percent, and thus, finding the genetic drivers of this subtype is of paramount importance. The TCGA team found that the mutation diversity within this group was the greatest, and that even specific types of mutations within individual genes, were associated with the Luminal A subtype. Some of these mutations may be directly targetable by a drug(s) that is in clinical development, thus possibly offering new options for many patients.

In addition, the team compared basal-like breast tumors (also known as triple-negative breast cancers) with high-grade serous ovarian tumors and found many similarities at the molecular level, suggesting a related origin and similar therapeutic opportunities. These data also suggest that basal-like breast cancer should be considered a different disease than ER-positive/Luminal breast cancer, and in fact, both basal-like breast cancer and ovarian cancer were more similar to each other than either was to ER-positive/Luminal breast cancer.

Dr. Perou adds, "Cancer is, of course, a complex disease that includes many types of alterations, and thus, no one technology can identify all of these alteration; however, by using such a diverse and powerful set of technologies in a coordinated fashion, we were able to identify the vast majority of these alterations."

Katherine Hoadley, PhD, study co-author, explains, "Our ability to compare and integrate data from RNA, microRNA, mutations, protein, DNA methylation, and DNA copy number gave us a multitude of insights about breast cancer. In particular, highlighting how distinct basal-like breast cancers are from all other breast cancers on all data types. These findings suggest that basal-like breast cancer, while arising in the same anatomical location, is potentially a completely different disease."

Dr. Perou describes UNC's role on the TCGA Breast cancer project as "extensive, including generating the RNA expression data, performing integrated data analyses, and playing a major role in the writing of the paper and crafting of the new hypotheses coming from this work."

Obama: Extremists used video as 'excuse' to attack

(AP) ? President Barack Obama said Thursday that extremists used an anti-Islam video as an excuse to assault U.S. interests overseas, including an attack on the U.S. Consulate in Libya that killed the U.S. ambassador and three other Americans.

The president's comments came as Secretary of State Hillary Rodham Clinton faced questions from members of the House and Senate about the Sept. 11 attack on the consulate in Benghazi in a series of closed-door classified briefings on Capitol Hill.

Republicans have accused the Obama administration of misreading the assault as the outgrowth of widespread demonstrations in the Middle East over the video. They insisted it was a terrorist attack, a term White House spokesman Jay Carney used on Thursday. Obama did not use the phrase.

"What we do know is that the natural protests that arose because of the outrage over the video were used as an excuse by extremists to see if they can also directly harm U.S. interests," the president said at a candidate forum on the Spanish-language network Univision.

Asked if that meant al-Qaida, Obama said, "We don't know yet."

"We will focus narrowly and forcefully on groups like al-Qaida, the ones that carried out the 9/11 attacks. Those forces have not gone away," the president said.

Clinton also announced that, in line with federal law, she will appoint an independent panel to look at circumstances of the attack in Benghazi that killed Ambassador Chris Stevens and there other employees. The so-called Accountability Review Board will be chaired by retired diplomat Thomas Pickering, she said.

Democrats and Republicans emerging from the briefings provided some details about what the administration is still piecing together ? who was responsible, how much of it was planned and what was the security.

Joining Clinton at the back-to-back briefings were Director of National Intelligence James Clapper and Deputy Defense Secretary Ashton Carter.

Rep. Adam Smith of Washington state, the top Democrat on the House Armed Services Committee, said it was "clearly a terrorist attack," but mortars weren't used until six, seven hours into the fight.

"So it seemed like an armed gang that seized an opportunity," Smith said.

Both Smith and Rep. C.A. Dutch Ruppersburger of Maryland, the top Democrat on the House Intelligence Committee, said there was no evidence to suggest that the local Libyans at the consulate colluded with the attackers.

Published reports suggested that Sufyan bin Qumu, a former detainee at the U.S. military prison at Guantanamo Bay, Cuba, who was transferred to Libya in 2007, was involved. Lawmakers asked about Qumu at the briefing.

"But not directly related to the attack, but as someone who's in that region," Smith said. "They're attempting to establish whether or not he was connected to the people who made the attack. He's certainly a person of interest."

Investigators have found no evidence or intelligence to suggest Qumu was at the conflict, leading it or organizing it, according to a U.S. official, speaking anonymously because he was not authorized to discuss the investigation publicly.

Senate Republicans expressed frustration with the information provided at the sessions and disputed the administration's assessment.

"There's increasing amount of evidence that this was a coordinated attack by terrorists," said Sen. Marco Rubio, R-Fla., a member of the Foreign Relations Committee. "The movie wasn't the catalyst for this, the catalyst was radical Islamic extremists that wanted to attack the United States and saw an opportunity to do it in Benghazi."

One of the harshest critics of the administration, Sen. John McCain of Arizona, scoffed at the administration's argument that the video set off the assault.

"I'm stunned that they thought this was some kind of spontaneous demonstration," McCain told reporters.

In testimony Wednesday, Matthew Olsen, director of the National Counterterrorism Center, called the incident a "terrorist attack."

Carney echoed that point on Thursday.

"It is, I think, self-evident that what happened in Benghazi was a terrorist attack. Our embassy was attacked violently, and the result was four deaths of American officials," he said.

Choosy?lenders delay housing recovery

Don't let the data fool you, it's going to be a long road back to anything like "normal" for the nation's housing market.

With mortgage rates at the lowest levels in a half century, and?falling, the housing market is crawling?out of the worst recession since the Great Depression.

The latest data, released Wednesday, showed an encouraging pickup last month?in sales of existing homes and in the pace of new construction.

The National Association of Realtors said Wednesday that?home re-sales were up 7.8 percent last month to an annual rate of 4.82 million units, the fastest annual rate since May 2010 and well above analysts' expectations.

Housing starts rose 2.3 percent in August, boosted by single-family home construction, according to a?separate report from the Commerce Department. While the pace of single-family home building was the fastest in more than two years, the overall number was less than expected. Permits to break ground on new construction, seen as a bellwether of future sales, slipped.

Since August 2011, housing starts have jumped by nearly 20 percent. But the gain follows a collapse that saw new home sales crash from a nearly 1.4 million annual rate in mid-2005 to fewer than 300,000 last year.

?If you said that activity rose by twenty percent in any other industry the impression would be that the conditions are booming,? said Joel Naroff, chief economist at Naroff Economic Advisors. ?In housing, it is still said to be in a recession.?

That housing recession is holding back the broader economy, according to Federal Reserve?Chairman Ben Bernanke, who told reporters last week that "housing is usually a big part of the recovery process" but has been "one of the missing pistons in the engine."

Though homebuilders are generally becoming more upbeat, they still face ?a lot of roadblocks,? according to David Crowe, chief economist at the National Association?of?Home Builders.

?We have tight credit for buyers and builders, we have tough appraisals that are often busting a contract and now builders are facing higher prices for some of the building materials,? he said. ?I think all of those will keep that recovery continuing to be a modest one.?

Crowe said the industry?also will be hit with another major setback if Congress decides to eliminate the deduction for home mortgage interest as part of a broad tax reform package. That, he said, would throw ?a pretty awful wrench? into the housing market.

Home sales and construction all in the positive in August, reports CNBC's Diana Olick.

?Many people, even if they don't deduct their interest at the moment, have (done so) at some point during their career of owning their home,? he said. ?If you take that away, you take away a significant aid, particularly to the middle class to be able to afford that interest payment.?

To help lower those interest payments and help revive the economy, the Fed announced last week that it will begin buying $40 billion worth of mortgage bonds a month, hoping to drive mortgage rates lower and spur more home buying.

It remains to be seen, though, how much of an impact those lower rates will have. Since the Fed began its historic campaign to drive rates to the floor to heal the damage from the financial collapse of 2008, mortgage rates have been setting record lows. ?

But while low rates may encourage home buyers to go shopping, cheap money has had little impact on choosy lenders who are demanding much better credit to approve a mortgage application.

?A further fall in mortgage rates is unlikely to trigger a rapid housing recovery when rates are already at record lows and when tight credit conditions mean many households cannot qualify for a new loan," said Capital Economics economists Paul Ashworth and Paul Dales in a report on the housing market.

The economists note that in the second quarter, while the average household?s FICO score was 690, lenders were demanding a score of 745 to approve a mortgage. And anecdotal reports suggest that the lending volume is also being held back by ?administrative problems at banks, with the time taken to approve a mortgage application climbing to three months from the normal one (month),? they said.

Tighter credit conditions were confirmed by a Fed report Tuesday showing that banks are demanding higher credit scores to qualify for loans.

"Despite the surge in the government-backed share of home purchase loans ... credit scores of home-purchase borrowers are considerably higher now than at any point in the past 12 years," the Fed said.

Tight credit is one reason more than a quarter of existing-home sales went to buyers who put up cash, according to the latest monthly? data.

To be sure, lower mortgage rates have helped millions of households save on interest payments by refinancing their existing mortgages. But with more than 20 percent of borrowers underwater on their current mortgage, millions more can?t qualify to refinance?at a lower rate because they don?t have enough home equity to qualify.

Tight credit and the large pool of underwater borrowers slowed the volume of U.S. home lending by 10 percent last year to the lowest level since 1995, according to a report Tuesday by a group of federal bank regulators.

Cities with the most homes in foreclosure

Some 7.1 million home loans were made in 2011, down from 7.9 million the previous year, according to the Federal Financial Institutions Examination Council. Refinancing of home loans dropped 13 percent during the year, while new mortgages dropped 5 percent, the report found.

In 2011, conventional mortgage applications by blacks and Hispanics were rejected more than those submitted by non-Hispanic whites, although the differences between rejection rates were similar to those found in previous years, the FFIEC said. Denial rates were 30.9 percent for blacks, 21.7 percent for Hispanics,14.8 percent for Asians, and 11.9 percent for non-Hispanic whites.

The Fed said the data does not include enough information "to determine the extent to which these differences reflect illegal discrimination."

Borrowers with lower incomes were also more likely to receive higher-priced loans, according to the Fed's analysis.

Areas hardest hit by the foreclosure crisis saw the biggest drop in lending, according to the report.

"The steeper decline in mortgage credit flows to highly distressed areas continues a trend that has been observed since the onset of the housing market downturn," the report said.
